I just installed v9.0.1, after video calibration, i shutdown, but after startup my calibration is reset.
Calibrated again, now did a reboot, and again it was reset.
I have a zotac zbox id41 plus.

Why would you need video calibration anyway?
A pc monitor doesn't need it, and most TV's have options for a 1-on-1 pixel display, disabling the default overscan feature.
Update to a recent Millhouse build from..
LibreELEC Testbuilds for x86_64 (Kodi 18.0)
Any video calibration settings made will now be saved and survive reboots.
so is this a bug in ver 9.0.0. & 9.0.1 of Kodi.
It's an Kodi bug and fixed with K18.2, but in first place it's very unlikely you need it. It's just needed for very old not HD screens and analog tvs. Otherwise it's 99% that you have just set wrong settings at your screen.

Well, i'd tryed that but it doesnt work. I updated to K18.2 but after a reboot it was set to standard defaults.
What can I do? I use the composite out for my car-display which only has a composite input.
