In my backup case i backup the complete image of the stick. (32 GB Image)
Why don't you image the USB stick with compression? Zipping empty space will result in smaller images.

Hm, not an optimal workaround. Ill backup my System every week 
Users are frequently obsessed with "backing up the USB stick" using disk imaging tools when what they should be doing is "backing up the content on the USB stick" which is a fraction of the data size (as you noticed). LE provides a backup function in the settings add-on that does that. There is also a Kodi Backup add-on in the Kodi repo that does it too.
But it is much easier to backup the image.

You can use rsync to backup frequently, even while you use your system. Takes maybe a minute or so.

syncing my /storage/.kodi/ from my kodi box (192.168.0.222)to d:\test
takes 20sec after first run to take a backup from my current LE
works also at every unix based system if you have a rsync there
