I have a x86 system with two drives: a small SSD which boots LE and a larger rotating HD where I would like Kodi to use for all user data. Right now Kodi is using the SSD for the storage directory/folder. How can I make Kodi use the storage file structure on the second non-boot drive?

I'd keep things as they are, it's much easier to (re) install LibreELEC whenever necessary.
Also you can keep your media files on the HDD, as LibreELEC can easily access them.
How small is the SSD? LibreELEC will run just fine on 8-16GB already.

The SSD is 120 Gb. One issue is that I don't think that I can access the rotating HD from the samba share.

No Problem, the HD ist mounted and shared If you select it in LE settings>Services>Samba Automatic Share external volumes.
