Everything works but games are choppy and have low fps. Where do I even begin with resolving this?

Which emulator are you talking about?

snes9x and even worse performance on snes9x 2010
Edit: Huge performance increase using Snes9x 2002. Still not exactly perfect but much better.
If you want it perfect try retroarch from Gamestarter Repo or similar...but snes should work fine with retroplayer with snes9x 2010
