The GUI is by default set to 10fps during video play AFAIK. You can adjust the setting within the Kodi GUI. 1-2 fps is like a slideshow, which is not the usual user experience .
So please get us a kodi.log to begin with, the usual crystal ball was already sold out for the upcoming weekend.

You might want to try your LibreELEC first with its default skin. If things are working normal there, and your Spartan Royalist build is working much slower, please contact the developer(s) of that addon.
I don't think that CHMOD works on FAT systems. Use EXT4 if you want extended features like CHMOD en CHOWN. It also supports read & write by default.
Since you are still using the xbmc/xbmc credentials, how many XBMC/Kodi databases are on your MySQL server? Kodi checks for (un)necessary database upgrades at every boot, so perhaps your mysql server needs a cleanup.
Also, providing a kodi.log file might prove useful to see what is going on at Kodi's startup.
As far as I'm concerned, fixed local caching was one of the least brightest ideas Kodi has come up with.
You can still try using path substitution for the thumbnail path, but the last time I tried it (with Isengard), it had mixed results. There were times that thumbnails would simply not show. Why I don't know. I have stopped trying to have a centralized thumbnail cache. The last XBMC version that worked here flawlessly with all data on a server was Eden...
When i add new Movies to one client, the otherone does not automatically get the new artwork immediately.
Probably because of each Kodi client having its own local database (Textures13.db) where all caching is monitored/updated/etcetera.
For starters, please always upload full kodi.log files to a pastebin website, and not small snippets. Debugging enabled, preferably.
Also, LibreELEC has built-in pastebin support via SSH.

Running a Clean Video command after every update is a bit overdone IMO, unless you keep deleting your videos as well.
You could download the .tar file and unzip the 4 necessary files from the tar's target folder, and copy them manually over the OE's 4 files directly in its system partition. Also, you could rename/delete the current .kodi folder afterwards, if you want a clean LibreELEC setup.
Other than that, we have no direct experience with any multibootpi.
The quickest & simplest way is still by editing the config.txt file via SSH. There used to be an addon for it, but I have no idea if it is still around, and if RPI 2/3 compatible.
IMO, concerning the performance gains, part of them are more about a generic assumption that 'things' run faster. For standard Kodi usage, overclocking will only get you fractional speed enhancements. An RPi is not similar to a PC, which has much more overclock potential.
Also check Config.txt - LibreELEC . The overclock section/URL is at the bottom.
Perhaps set your BIOS to boot in Legacy mode first, if possible.
If you could provide us with the log files (debugging enabled, preferably), that would be a good start. And we would not have to rent another crystal ball to find out what is going on your htpc device.

Actually, I was getting that same feeling about those 'hundreds of thousands of devices' you mentioned. "From Ashes" started begin 2016 as far as I can see, that would mean upto a steady 50,000 devices each month. That's a pretty enthousiastic number.
Overscan is a problem of your TV, not of your computer. Unless your TV is of a prehistoric origin

So fix your TV first if you can. Using screen calibration inside Kodi must be the last resort.

Nope. Booting always is done from the SD card. An USB stick can be used for LE's storage partition.

Have you already looked into the LibreELEC wiki pages? Granted, it's only a beginning, but concerning the RPi there is a basic amount of information. See Raspberry Pi - LibreELEC
As far as config.txt is concerned, LibreELEC will run quite nicely with default settings. Adding codec licence keys is already described on multiple websites, as well as in our own mentioned wiki.
Because LibreELEC's system is on a readonly partition (by design), the /flash folder requires read/write status. And normally, this will be a one time thing.
