Please provide usb dump from unpatched kernel. This would help the kernel dev see where's the problem.

It would also be of great help if you could do an usb dump on your x86_64 machine and report your findings to the mentioned mailing list.

any progress? just tested latest kernel 4.13.12 on x86 +S950 and it's still affected
Looks like it's I/O dependent: the problem manifests after tens of minutes when just displaying DVB stream (cca 90mins) but with heavy disc I/O in serveral minutes...
EDIT: reported upstream: 197835 – DVB-S discontinuity, PES packet size mismatch, stream corruption

I could test builds on rpi3.

your are right, errors are still there for me too on rpi3.
I had 2 recordings today without errors, so I thought the issue is gone but in the third recording there are errors again.

I need to find my RPi to make some screens
Basically you have to go to the transcoding settings, create an new transcoding profile with mmal, create an NEW streaming profile and use the transcoding profile you made.
Did you have time to test and some documentation?
