I have two much older Intel i5 NUC's (Model DC53427HYE) and they both play all HD Audio formats once Kodi is setup correctly.

For testing purposes only, connect the hard drive directly to your Pi to see if your videos play without issue. Report the outcome here.

I have (2) 3rd gen Intel i5 NUC's. They do not contain internal IR support, so I use external USB compatible IR receivers. I run Libreelec 8.2.5 on both NUC's. I also run Kodi on (2) Windows 10 desktops for testing only. One Windows 10 desktop is also the file server for my gigabit wired network. The Microsoft Media Center Extender program is the Harmony 650 Remote's name used for the compatible key functions. You select it when setting up your Harmony Remote.
Since my NUC's are quite old, I use "suspend" instead of power off. I think the newer NUC's can be powered on and off without using the suspend mode.
The only extra configuration was setting up extra button functions on the remote using Kodi's Keymap Editor Add-on.

I use a Harmony 650 with the Microsoft Media Center Extender program. I don't use HDMI-CEC on either of my NUC set-ups.

I have a Sony with very good speakers (KD-55X9305C). Since I have a receiver in the living room there are 2 speakers connected for the rear sound. So I want to use the 2 front speakers on the Tv and the subwoofer and additionally 2 rear speakers over the receiver. I.e. tV sound and receiver at the same time.
I doubt that your Sony TV speakers sound anywhere close to even the cheapest stand alone front channel speakers. And without a center channel speaker, you can't enjoy 5.1 surround sound. Is your receiver capable of surround sound ? (ex: 5 or more channels)

If you have a receiver with hdmi jacks, why would you want the sound going directly to the TV ?

The IR sensor is on the LHS of that photo. The device at the top is a capacitor.
I know that's a capacitor but behind it (closer to edge) looks like it could be an IR sensor too. You have to look closely.

Just a wild guess. Maybe the Intel G31 Integrated Graphics lost full support in the 8.90 Alpha versions. After all, it's nearly 10 years old.

Are there any BIOS settings that would affect the HDMI & DP outputs

I think I fixed my issue !
Since my Intel NUC's are quite old (3rd gen), they don't contain an IR Receiver, so I was using the popular HP USB IR Receiver sold on ebay for around $10 new.
I ordered a generic (much smaller) USB IR Receiver (model IR603) and use it instead of the HP receiver. I have turned my NUC on and off about a dozen times over the last few days and not once did I have a black screen. The other benefit of this cheap generic IR receiver is the sensitivity. It's FAR better than the HP. I can point my Harmony 650 in almost any direction and don't have to aim it like I was before. Here are pictures of the two IR Receivers

jbinkley60 - It might be helpful if you mention the make and model of the USB-C to HDMI adapter cable. Was it certified to work with Linux ?

I'm pretty sure Kodi's MUTE & VOLUME don't come in to play with audio passthrough enabled but have you looked ?
Did you try all the "Audio Output Devices" in the Kodi menu ?
I would also try the generic version 8.2.5 of libreelec
