I currently boot from the SD card and run from a usb thumbdrive (using Raspberry pi 1), if i manual update from OpenELEC to Libreelec will it overwrite the cmdline.txt or just update the system?

Normally it should only update the sysstem. But if you are afraid (and for the reason, that anything might happen
), just make a backup of your relevant data before. -

Jusy update using g the normal method by dropping the tarball in the update folder
