With a new Kernel some things might change. Personally, I've never seen any reason (apart from the can do factor) for O/C the RPi2. Go back to default and I reckon everything will be stable again.
I would try installing Raspbian and see if you have any issues there.
Also try another HDMI cable.
Have you changed anything in config.txt or cmdline.txt? If so post them here.
I would try without your O/C settings - I can't honestly believe it makes a lot of difference.
Post you original config.txt as well.
It's also possible that advancedsettings.xml was overwritten by the upgrade.
It will give a list of commands in the info box when you installed it.
As far as I remember it basically adds support to allow access to the GPIO
Does the RPi freeze around the same time you turn the TV off?
If so have a look at System -> Input -> Peripherals -> CEC adapter -> and change "When the TV is switched off" to ignore.

It is but I wouldn't trust it for a HDD - I might be proved wrong by others. You'll need to check what other USB peripherals are in use and whether you have a constant 5V power supply with sufficient amperage to supply all of them .
I there any reason why you don't just install LE onto the SD card?
I don't know anything about NOOBS but you'll need to edit config.txt when the RPi is up and running LE. From Windows SSH into your RPi and you'll be able to access the /flash folder as mentioned in the Wiki.

For starters remove all non Kodi/LE addons
LE will automatically resize your SD card on first boot. If this was interrupted then your easiest option is to reinstall LE and allow it to finish.

You are going to have to provide MUCH more information.
What are you doing just before it crashes? Was it a non LE addon?
Is it every 90 minutes or maybe 90 minutes and 17 seconds?
Have you monitored the kodi.log and journalctl prior to it crashing?
Use the "paste" command to upload debug information.

It would help if you could explain what you need it for as there may be an alternative already within LE.
I've been using a WD 2TB passport for years without any issues, so I don't expect the elements to be any less reliable.
Remember you'll need a powered USB hub as I wouldn't trust the USB double power for HDD.
I've used NTFS and EXT4 without any problems. If you want to use it for native file transfers from Windoze, then go for NTFS, if it will only be via SMB then use EXT4.
