WOW: Just realised that you're running LE 7.0.2 - is there any reason why you haven't upgraded?
I've replicated your setup (Albeit on 8.2.5) of 3 partitions. (2 LE) and one NTFS and everything worked as expected - /dev/mmcblk3 was mounted as RW at /var/media/NTFS and I could read,write and delete. So something seems to be happening at the Windoze level.
Do you really need to manually use the SD card to transfer data when SFTP or Samba will do the job over the network?
There is a Spotify Connect addon for LE, which might suit your purposes

I've been having a play - and this might work for you.
Install Raspberry Pi tools add-on in LE Repository.
Create /storage/.config/autostart.sh

1) Are you sure you have "Settings --> Media --> General --> Allow file renaming and deletion" set
2) Provide log files after you try to make new directories via ssh/samba.
It looks like all gpio-shutdown does is send the keystoke "KEY_POWER" to Kodi - which is what you are seeing with the shutdown menu. So it looks like the remapping is the best solution.
gpio-poweroff doesn't seem to be implemented (yet).

I'm assuming from previous threads, you've got a Cubox-i4
If that is correct, your simplest and "best" solution is to buy a $20 eSata caddy combined with a 120GB SSD - this attached to the Cubox eSata connector will give ~ 3Gbps (Max) - much faster speeds than a SD card.
I've never tried but "It might work" - setting the 2nd partition to NTFS so "settings" ie /Storage is the rest of your SD card.
LE will generally mount non system files as RW, so not too sure what is going on.
Can you provide (as detailed in my signature) a full Kodi debug log , a dmesg (via paste) and the output of "df -h" and "mount"
I've used gpio-shutdown on Raspbian without issues - I would firstly only use the shutdown overlay as both together may be conflicting. Also by using the standard default setup of GPIO 3 - gpio-shutdown allows a boot by toggling the GPIO again.
I'll try tomorrow to see what the issue is, as it should shutdown the RPi without intervention (Well that's my interpretation of the driver) . Maybe some dev rule is forcing this to display the shutdown menu instead of a poweroff.
I really think your question needs to be asked at OpenPHT as the audio drivers are pre-built into the LE kernel. I guess you could compile OpenPHT using LE drivers but I don't know how.
Is there any reason you need to use OpenPHT as I'm sure there is a Plex add-on that might work.
Why have you paired your speakers and then connected them via S/PDIF. Are you trying to send audio via BT or S/PDIF?
What have you set the audio output to in Kodi?
Also be aware - the TOSLINK connector on the Cubox-i needs a very small connector, "Normal" connectors may look like they are connected - but they are not - See Here

On what hardware? AMLogic, X86, RPi1/2/3? It does sound like you need a powered hub for the HDDs.
"Best" is a subjective word. Best for speed, best for value, best for reliability? Also 2.5" Sata or M.2 SSD?
IMO you can't go wrong with Samsung EVO.
